I've dabbled with that theory myself, but then that would make him both Charlie's AND Sam's future self, since these two are the same person. And he looks nothing like Sam.
My bet is that Charlie's and Sam's future self (I'll call him "Innow") is the person that actually sent Charlie forward in time, so that Sam, Charlie and Innow (all the same person in different timelines) would survive the chrono-assassin's attempt to kill Sam/Charlie/Innow.

This feels more and more like Terminator. Sam is Sarah Connor, Charlie is John Connor, the chrono-assassin is the Terminator. If whoever sent Charlie forward in time decides to send someone to protect the duo from the chrono-assassin, then it will be just like T2.

Given that he just checked his watch, I'm guessing that the "assassin" is just following a chronological order. He may not actually plan to kill them, just make sure they do what needs to be done.
