OK, someone help me catch up, from Ash and Sam's point of view. What do they know or not know? Where are they in Charlie's timeline? Did they see him die? do they know about the time traveling assassin? Is Ash still going home and leaving Charlie?
OK, I THINK that the timeline has been reset back to AFTER Charlie was kidnapped but BEFORE he was killed. So, technically, Charlie was never killed. Am I right?

@Alien Hunter, from Ash and Sam's perspective, nothing ever happened to Charlie. The only question remaining is what happened to Eos?

The main story is entirely happening in 2017 in Sam's timeline. In that timeline first Charlie arrives from 2006, sent there by a human military agent that has got there from 2059, then Emi arrives, sent there by Mnemon, presumably after 2059, who has come to regret avenging the death of Eos by killing almost all humans, and wants to not being built by Eos.
The key to the whole story is Eos:
* In Charlie's 2006 timeline she sees him getting killed, and his death triggers in her a compulsion (panel 391), that is a program, to build a machine that will become Memnon.
* Since Eos never demonstrated a particular genius for AI building, and cannot explain why she is building the machine, or even how she know how to build it, and she was found at the door of an orphanage as a baby, and with her name written in greek letters, she is most likely a time traveller too, put back in time so that she can build Memnon.
Probably at different times in Sam's future Memnon changes his mind: first he sends back Rothwell to kill Charlie, then he sends back Emi to prevent that, and as Rothwell says things get complicated.

I forgot that between Charlie arriving and Emi arriving Rothwell also arrives, twice, the first time he kills Charlie, and that triggers Eos, and the second time (see page 387) he tries to kill Charlie, but is prevented by Emi. But since the second time Eos was not present, killing him seemed pointless. Maybe a slip of the author?
I am assuming that the purpose of killing Charlie was to trigger Eos' programming to build Memnon.
