I just binged this entire comic, and I must say that I think it's amazing. Though I got a little (a lot) confused about what was happening after Charlie died. So Eos went and built Memmon. He murdered everyone, and then realized that what he did was wrong, created Emi, and went back to save Charlie from... Rothwell? I'm still not sure who he is? Is he Memnon or what? I would appreciate if someone could fill me in on what I'm missing here. (Also, Emi better not get in the way of my Charlie X Ash ship!)

So far so good, but as said a few pages ago, there are a lot of "whorls" around Charlie. In particular he was pulled from the timeline where he is killed and this triggers Eon building Memnon into the timeline where Charlie has grown up into an adult. There is a page where there is a hint that the whorls are being meta-managed by Hyperion.
I tried to list my understanding of the various timelines and what happens in them in comments to page 445.

interesting perhaps intentional detail: EOS, MEMNON, EMI all three have pale green eyes.

As to the "little lights" on page 413 EMI when she gets out of the bunker at night does not know about the stars, and that is at the same time as she time travels, so obviously she had never been outside the bunker before.
